I'm trying to model a frame that has a seat tube gusset. Since there is no specific way to do this, I used a curved top tube to mdel the gusset and a top tube attached seat stay with a double curve (one that is the real curve, the second is to "prolong" the top tube to it's rightful place. However, this produces some visual artifacts. Am I doing something wrong?

I wouldn't say you are doing anything wrong. Your solution is actually a pretty good one. However, I noticed that you had designed the seat stays to attach 9mm offset on either side of the top tube (dimension Z in the seat stay dialog box) By reducing that number, I was able to get rid of the artifacts. In the end, I wound up using a wishbone seat stay which I think better represents the extension of the top tube. BikeCAD had no trouble attaching the wishbone end of the seat stay to the toroidal section of the top tube. You can see my modified design at: bikecad.ca/1361854187824
